First: Does the vespa starts?
If it does: When ideling, does the black cable have any power? If it has, the blue cable should be your ground.
(But your wiring diagram shows the black cable as ground. It's grounded at the magneto.)

How many miles do you have on the engine? It could be the piston rings, the cylinder has gone bad, leaking valves. First check the compression with a gauge, if you have one (remember to have full throttle when measuring). You should have at least 100psi compression.
If it's lower than 100 psi, you can try and squirt a little oil into the cylinder and try measuring again. If the compression got much better you should change the piston rings.

On one earlier CVT cover I drilled a couple of holes and that worked perfectly.

If we were supposed to pull it out from the variator side it would be great risk for the oil seal to pop out if you get pressure in the crankhouse from a blow-by in the cylinder. My oil seals slide in perfectly from the inside.

I tried to remove one of the crankshaft oil seals (variator side), and having trouble with that. the inside of the oil seal got torn, but the rest is stuck. Maybe you are trying to pull the seal out on the variator side, try pushing it in instead! When I changed my oil seal I just pushed it in with my fingers, no problem at all.

Backfiring

Running rich is also a cause of backfiring... If your head had a missing stud from the begining, I think your problem will be solved when you install the new head. If it still runs a little on the rich side, I would try to go down one size (or maybe two) on the slow jet. If it backfires on deccel it could be a too small slow jet. If it backfires on accleration / on a even cruise it could be a too large slow jet. Or backfiring could also be caused by a broken enricher as you said. Test your enricher

Broken valves is not good, I would replace the broken valve or the head a.s.a.p!
Since you didn't do anything to the carb before it started backfiring it normally indicates that there is: A leaking exhaust valve. (which I suspect you have) A leak between the cylinder and the header/muffler. A leak between the carb and intake.

If you replace the air filter with a free flow type you should change the jets on the carb too!

Would a small stroker, like this one be a bad thing? uniquegy6.ecrater.com/p/20208163/hoca-gy6-stroker-crank I mean no boring and more power. I don't see the down side. Changing your crank, even with a stock one, you still need a new set of rings and a new cylinder sleeve. Might as well get more POW wile your at it, I do suspect you might have to shave a bit off the inside of the case to fit that crank. Maybe not this much but some anyway...

It sounds like the weights in the variator could be bad, or in worst case it could be the crank...

I had problems with starting the engine before I changed all my battery cables to better ones. The original battery cables are crap! The core of the cables are too small, it's only the red rubber around the cables which are a bit thicker. The area of core is too small to push enough juice to the starter.
After I changed cables it was easy to start my engine and I have a 175cc cylinder with a stroker crank.
Check your battery cables and if they are as bad as mine, buy some jump starter cables and use them as battery cables on your scooter. Change both positive and negative cables...
