I carry: Rain pants. Caught in sudden rain shower. Extra large rubber gloves. Pick them up any dollar store, great to keeps leather gloves (Which I always wear) dry. cheap cable lock. In case I have to lock my helmet to my bike. helmet doesn't fit under seat or top box. basic tools. crescent wrench, vise grip pliers, flat blade + Philips screwdriver. electrical tape, zip ties. small towel.

Good idea on the flash light. I will be adding one to my list. I usually only ride in daylight but If I had to adjust anything in the dark engine bay it would surely help.

I carry small set metric wrenches, straight slot & Phillips screwdriver, pliers, wire tie-wraps, duct tape, 12 Volt impact wrench with sockets for variator and clutch, spare plug, spare CVT belt, helmet, gloves and rain pants.
Forgot one item: an LED strap on flashlight for hands free repair work on the side of a dark country road.

Just an extra helmet, my scooter came with an underseat tool kit, and a baseball hat to deal with helmet hair.

Misc. tools, tire plug kit, air compressor, powerpack (to run compressor and jump start scooters-not always my own). Spare belt, since I'm coming up on 8000 miles.(I know, I should change it out and use the old one as the spare. Prob do that this week) Still have room for a jug of cola or bag of chips under there. And I often carry a magnetic tank bag on the floor between the legs. In that? well, usually some beef jerky, candy, DVD's, various goodies...

Basic tool kit (not the China tools) extra spark plug. 2' of fuel and vacuum line. A tiny screw driver that I can use to adjust the carb through the access panel in the bottom of the seat. Can of "Fart Start" to ward off evil spirits. Extra pair of gloves. Headband flashlight. Kryptonite style wheel lock to keep the honest people from stealing it. I often put a portable Black and Decker Power Pack under the seat to charge my mobile phone if necessary. It all fits in a small black canvas tool bag that was $5 at Harbor Freight to keep everything in one place.

The Piaggio toolkit (whatever that's comprised of), bike cover, bicycle cable and padlocks. Oh yeah, and the windbreaker liners for my jacket and pants. My towel I keep in my seat bag, 'cause I'm a hoopy frood who knows where her towel is. >'Kat

Small air pump, a bottle of Slime tire sealant (mostly for the valve insert tool because I had one come out once), tool bag that came with it, and duct tape.
