Have you tried connecting the batteries is a parallel circuit? That way both batteries would be working together and charging when the scooter is running.

You may be able to do what you want with a stator upgrade. An 11 pole stator may put out enough to run your amp and charge your battery, but it's nearly impossible to determine ahead of time.
I would hook up a quick release charger chord to make it easy to charge the battery when you get home. That, and perhaps kick start instead of using the electric starter.

Upgrade stator to 11 pole, then parallel two batteries, then put a 500 micro farad cap in the circuit too,,you wont have anymore problems.
You may have to upgrade the wire harness on those supply wires,I would go up a few gauges to be safe..
And dont forget fuses..

A 400 watt amp is really to big for the charging system on a scooter. I have a 250 watt amp on a set of 12 inch woofers and when it hits it makes the lights flicker on my jeep. You need something that doesn't pull a lot of power like one designed for a motorcycle. I never had a issue with this one on my scooter.

Yeah, seems like an aweful lot of work that can easy be fixed with either earbuds or a Bluetooth helmet.
I would rather have a finely tuned machine than worry about appearances.

I love riding with my rear view mirror speakers. They focus the sound at your head, and it actually works better with a helmet on preventing the wind whipping around your ears. I put round semi-spherical mirrors on the speakers themselves, no blind spots and I can see more thanks to the little round mirrors. They of course don't have any bass, but I've never been a bass thumper with stereos anyway, give me my midrange so I can hear the tune! I found mine for $12+$6 shipping on ebay, absolutely love them! Here's a video after I installed them:
