It is probably rusted on good. Hit it with some penetrating oil and let it sit some. When you get the gear puller back on, tighten it till you get good tension on the fly wheel. Then take a hammer and hit the end of the center bolt of the puller (the one pressing on the shaft). Hit it with a nice solid rap, not like trying to hit a home run.

What is stripped the holes for the puller or the shaft? If the shaft is stripped then why bother since you won't be able to properly set the flywheel back on without tapping new threads on which you can't do without a smaller sized die from a tap and die set. All said and done you may need a new crankshaft if the threaded end that secures the flywheel is stripped too badly.
