Also, it looks like I need to replace the shaft that the variator sits on. I completely stripped it last night. Is that even replaceable? Actually, I think there is enough thread left that if I replace the nut I can get it back on. This morning the bike started right up and ran for a minute, then stalled. When I tried to restart it, I heard that loud banging noise so I stopped. It sounds like its coming from in front of the back wheel and just past the CVT, like the middle part of the engine.

Is the shaft the variator sits on called the crankshaft?

Yes it is the crankshaft and if you mess that up it is either a new motor or split the motor in half and buy a new crankshaft the whole motor has to come apart.
If the sound is coming from behind the Crank shaft that you stripped it is not good. Take the belt off and turn the Variator COUNTER CLOCKWISE and see if you can feel any thing or if you can wobble the crank shaft.

I think I can salvage the crankshaft, there seems to be enough thread left, but I need to pick up a new nut.
I turned the variator and everything seemed fine, no wobble or strange noises.

You can try a good hardware store they may have them take the nut with you or you can order them I would order a couple since the one on the Clutch is also the same. Also since you cannot pinpoint where the problem is With the CVT cover off crank it and see if somthing is banging around. Other means is take the VARIATOR off and crank it IF the noise is there then you know you have INTERNAL engine problems. Alleyoop www.buggypartsnw.com/index.php/m12-flanged-cvt-lock-nut.html

BUMMER!! Can you get a Video up again with the noise, Hopefully it may just be the Starter Clutch and not something with the CRANK AND PISTON.
But try this first, take the plug out and STICK YOUR FINGER IN THE HOLE and hold it nice and SNUG and HOLD THE THROTTLE WIDE OPEN and crank it over a few times to test the compression. If it has descent compression it will LIFT your finger off the hole. Don't be afraid it will not pop your finger off it will just lift it off the hole. Alleyoop

Ok, got a couple of things for you...
First, when I cranked it over it popped my finger off, which is good news.
Also, here is a video showing the spark plug:
Now for the crazy part, I recorded a video of the sound, which happened, but while I was doing it the bike started up and ran fine:

I went back and listened to my video and for some reason you can't really hear it in the video. When I was doing it I heard a loud bang, sort of like a back fire...

FANTASTIC!! I think it is maybe the Starter and Idler gear making that clicking noise since you have the Variator off. It maybe a bad tooth on one of the gears or your starter clutch is going they do make a racket when they go, but the motor will run making a racket .
But now you say it made a BANG was it a BACKFIRE , Backfires sound like a gun going off, then you have a POP sound big difference. But the motor sounds really good, So put the CVT back together that is all good . Alleyoop

Try to get that BANG or whatever your hearing on VIDEO sure is hard to try and diagnose without hearing it. Also that plug is that OIL or sooty stuff. The plug is being fouled either with to much fuel or oil. Alleyoop

Not a backfire, I think its coming from the starter but not 100% sure. I won't understand why the sound doesn't transfer in the video, I can clearly here it.
Anyway, I need to get new nuts for the crankshaft, the current one is thread less and hope I can salvage the crankshaft itself, before I put it back together.

The stuff on the plug looks and feels like graphite.

Ok, check the oil and when was the last time you changed the oil, that on there is something being worn down, that is grounded metal. So Change the oil and put in 10W40 oil. Alleyoop
