So I just got a 2012 50cc Tao Tao that wasnt running and it wasn't getting compression (30psi). So I went out and got New rings and a piston and did a top end rebuild (hope im using that term correctly) In doing so I ran out of daylight and may have hurried a bit to put it back together and I wanted some kinda of verification that this was the issue so I sprayed a bit of starter spray down the hole where the intake manifold goes on to. And i noticed (since it was fairly dark outside by now) that I could see it spark. Now I shouldn't be able to see this should I? It would pop once or twice like it wants to start but usually I could get a good 2 seconds of running using this technique on other scooters. Did I mis align the timing chain?

Yea, it sounds like the timing is off. Or the ignition system isn't creating a good enough spark. Check out this guide. www.49ccscoot.com/bbk.html

Checking the timing on the chain is very easy, and only takes 5 minutes from a fully assembled bike. Just take off the fan cover and rotate the fan till the T mark lines up with the mark on the side of the engine case (the rear wheel side). Now take off your valve cover and look at the cam gear. There are three holes in the cam gear, the first and last should be lined up with the edge of the engine case, the middle one should be up at the top relative to the other two.
