Two questions. 1) On the bottom of my fuel vapor canister are two ports, one large, and one small. This diagram: shows the small port going to the air box (marked #2), but I don't see a place on the air box for it to connect to? The second and related question is about the hose coming from the top of the valve cover as seen in this picture: That one IS going to the airbox, just above the drain tube. What does that line do? (BTW I also have other canister with two big hoses that comes from the valve cover and back into the air intake just before the carb, in case that matters.)

That diagram is wrong the two bottom connectors on that canister nothing goes on them One is a VENT and the other is a Drain in case the canister gets fuel of fuel.
The other canister that you say comes off the bottom of the valve cover and is a chrome piping is connected to the head next to the valve cover is called a PAIR system it sucks in fresh air into the EXHAUST.
The second picture is your VALVE COVER VENT the crankcase has to vent, if the hose does not vent it can blow seals and gaskets on the motor due to building to much pressure. Alleyoop
